Tommy's proceedings illogical

As a layman, I have no expert knowledge of law. Yet I have a
feeling something is currently going wrong with the present legal
proceedings involving the wanted Tommy Soeharto. To the best of
my understanding, Tommy has demanded clemency from the President
of the Republic of Indonesia. This indicates that he has admitted
his wrong doing. While the President was considering to grant or
not to grant his demand, Tommy submitted a judicial review to the
Supreme Court, which indicated that he had denied doing anything
wrong.
This is indeed confusing, not only to me, a layman, but
possibly to experts in law as well. How can such a confusing
matter, which is clearly illogical, take place in this country?
What surprises me is that while the Justice Minister Yusril
Ihza Mahendra has stated that such a thing is illogical, nothing
has changed as far as Tommy's case is concerned.
But if law enforcers consider this logical, what can we do?
Similarly, one may think that the government's efforts to find
Tommy could have been not serious but logical.
