Airport tax included

I would like to question the practices of Sempati Air with regards to their round-trip airfares to Singapore. I bought a ticket from a travel agent who charged me airport tax. According to them it was normal practice with Sempati Air.

On returning from Singapore, I was asked to pay the airport tax. I explained to them, at the check-in counter in Singapore, that the tax was already paid for in Jakarta. They said that there was no such thing with Sempati Air and I had to pay the airport tax. After returning to Jakarta, I checked with the travel agent regarding the tax and they asked for the invoice, the copy of the ticket and the boarding pass for clarification. Unfortunately I left the boarding pass in the airplane.

I gave them the invoice copy and the ticket. They promised to follow up. According to them, Sempati Air cannot refund the amount since there is no boarding pass. Only Sempati Air seems to follow a rule of issuing tickets that include the Singapore airport tax. Why? Why create such an unnecessarily complicated system? The monetary amount is very minor but the fraudulent practice isn't.
